While it's certainly a welcome addition considering it allowed players to experience iconic levels with both versions of Sonic, it's never explained how the Time Eater gained such a powerful ability.

What is known is that Eggman came across the Time Eater who was apparently floating in space, although, again, it is never mentioned why he was up there. It's very possible that Sonic Team simply needed an excuse to get both Sonics together in the same game, which is the reason for Time Eater's existence, but as an actual character he poses so many questions.
